I honestly don't think I did any merging by hand. I usually do some contrast adjustments with curves or Shadows/Highlights. And also the lens correction filter, but that's probably about it. The stitching in Photoshop CS4 is really, really good, as long as your photos overlap and there isn't extreme perspective.

Really love the colors in the distance of this merge. How much of this did you end up merging by hand?
